I guess I don't understand what this means. Will it lead to less provisional votes being counted??

In intent it is a good thing - allowing more people to vote is always a good thing. as the practice of physical ballot box stuffing is a thing of the past. we have seen voting manipulation get far more sophisticated and largely more subtractive in the the last few cycles.
That is by successfully suppressing voting from certain segments rather than the additive strategy of using dead people, etc. The latter has succumbed to better tracking and comparisons of data which stops Mickey Mouse from voting (hence the relative inconsequence of the ACORN brouhaha).
Meanwhile the former flourishes as challenges to ID validity, address verification, etc work to disenfranchise 100s of 1000s of legal voters: usually affecting the less wealthy disproportionately as they don't own cars, move more often, don't have deed to property and are often recently registered voters.
Therefore, the decision of these FL counties to ignore a guideline from the Board of Elections is inviting a legal challenge - one that will certainly occur unless an Obama win is so overwhelming that it would have no possibility to change the result.
